Biological replicates & technical replicates
Compare what they say in their methods with the outline that is on the wiki, did they detail all of their steps or did they leave their information out.
Figure out where the source of the data came from, match the columns of the data that appear on the excel spreadsheet and how they relate to the paper, see what samples correspond to the paper.

With human samples its more difficult then model organisms. With model organisms there are great lengths to show they have the same genetic background. For human samples, all individuals are unique, genes have variations in them making them different from person to person. There is no model control environment. When talking about what tissue is used it becomes more complicated. For example, using blood, organs, skin, on our chips were biopsy taken from men that were taken during treatment. Ratio will be given to us through the software that counts the chips You have to transform the given number by taking the Log (2) of the ratio number. Anything with a positive increase greater then 0 will be increased and anything with a negative decrease less then 0 will be decreased.
Normalize the average intensity of the slide.
Then preform statistical analysis. Using a ttest to determine significance.
