**This command generates the output files: ./[http://edhar.genomecenter.ucdavis.edu/~mlangill/projects/community_profiling/data/cluster/camera/alphadiversity/col_alphadiversity.R col_alphadiversity.R] camera_proteins_vs_pfam.txt alpha_diversity
**The [http://edhar.genomecenter.ucdavis.edu/~mlangill/projects/community_profiling/data/cluster/camera/alphadiversity/ output files] are labeled "alpha_diversity_" followed by the name of the diversity measurement.
**Each diversity metric is output in two files:
***"by_sample" just lists the alpha measurements for each sample
***"hist.pdf" is a pdf of the histogram of the measurements
***Also, there is a "_plot.pdf" that shows a simple x,y plot of the two alpha measurements.

Alpha diversity

  • Calculated alpha diversity for GOS (and other) samples using PFAM counts
    • This command generates the output files: ./col_alphadiversity.R camera_proteins_vs_pfam.txt alpha_diversity
    • The output files are labeled "alpha_diversity_" followed by the name of the diversity measurement.
    • Each diversity metric is output in two files:
