Purpose
- The purpose of this assignment was to learn how to use Bioinformatic tools in order to analyze genetic sequences of HIV positive subjects. Then the sequences and clones were compared to gain a better understanding of the differences between the subjects.

- In the tree, subjects 5, 9 and 11 all show equal amounts of diversity, which was quite low. Subject 3 showed a little bit more diversity. None of the subjects clustered together, however all of the clones did.

Group question
- Are the interim visits important to record and analyze the decline of CD4 t cells in order to accurately map the progression of HIV evolution?
Prediction (hypothesis) about the answer to our question
- A steeper negative regression of CD4 T cells is directly proportional to HIV evolution. increasing mutation and diversity. We expect rapid progressor to have a greater absolute value slope.
Subjects, visits, and clones we wil use to answer our question
- All subjects will be used, but only the clones of their first and last visit.
Scientific Conclusion
- Using bioinformatic tools are important in order to analyze data found in research. The assignment this week gave great insight on the individual subjects studied in Markham's experiment. The subjects' sequences at each visit were shown and compared using Phylogeny.fr. Was able to see if the subjects had similarities in their sequences. Also saw the different clones from each subject. In all, added insight to studying the evolution of the HIV virus.
